They are a minion of priests living on mountains and worshiping nature by being completely separate from civilization. In other words, they are survivors. Yama bushi is more common in the rugged mountainous terrain of Iga and Koka regions. The first ninjas will be trained by yama bushi on survival techniques and will practice those teachings for espionage and assassination.
To understand why Japanese ninjas were first formed here, one must understand Japanese society at that time. Samurai belonged to the ruling class. They are the top of the cultural pyramid. We have very mythical concepts about samurai today, but everyday life under a samurai lord makes them unhappy. The strict rules of honor and the treatment of compassion were limited to other samurai. On the other hand, like farmers they are considered not equal to the animals. Samurai were allowed to kill, rape and butcher without being punished.
